Hi,
If server was exploited at root level, then there is no way to prevent you from accessing the varies backup destinations.
To address this issue, we are currently working on an external control panel (JetBackupMC) that will manage your server remotely and will "pull' backups instead of pushing them, so the backed up server is not really aware of the destinations.
Does this make sense ? :)
